To scale through into the third and final round of the African qualifying, South Africa needed a draw against Ghana, however, the hosts clinched victory via a penalty in the first half of the encounter on Sunday.
Tebogo Mothlante, Chief Executive of Safa, said South Africa were "robbed" by "questionable decisions" made by the Senegalese officiating team.
With the outcome, Ghana made it to the top of Group G on goals scored, though, same points with South Africa, and have qualified for Africa's play-offs next match.
Mothlante further said: "The match officials have decided the game, which is not what is supposed to happen."
According to a statement: "Fifa has received a complaint from the South African FA in relation to this matter and will review it."
